چکیده

Metabolic networks link cellular phenotypes to the corresponding genotypes. Large-scale structural analysis of metabolic networks is now focusing on the mechanisms underlying robustness in structural networks. Our primary goal is to analyze the mechanisms of metabolic networks using Phenotype Microarray (PM) data. We developed a computational model of central metabolism in Escherichia coli under glucose-limited conditions to quantify NADH and ATP concentrations. We also extracted NADH concentration rates from the PM data to compare between production of our model and observation of PM data.

Microarray Analysis through Transcription Kinetic Modeling and Information Theory

cDNA microarray and other multiplex data hold promise for addressing the challenges of cellular complexity, disease progression and drug discovery. We believe that combining transcription kinetic modeling with microarray time series data through information theory will yield more information about the gene regulatory networks than obtained previously. A novel analysis of gene regulatory network...

Towards Kinetic Modeling of Global Metabolic Networks with Incomplete Experimental Input on Kinetic Parameters

This is the first report on a systematic method for constructing a large scale kinetic metabolic model and its initial application to the modeling of central metabolism of Methylobacterium extorquens AM1, a methylotrophic and environmental important bacterium. Its central metabolic network includes formaldehyde metabolism, serine cycle, citric acid cycle, pentose phosphate pathway, gluconeogens...

Development of a core Clostridium thermocellum kinetic metabolic model consistent with multiple genetic perturbations

BACKGROUND Clostridium thermocellum is a Gram-positive anaerobe with the ability to hydrolyze and metabolize cellulose into biofuels such as ethanol, making it an attractive candidate for consolidated bioprocessing (CBP). At present, metabolic engineering in C. thermocellum is hindered due to the incomplete description of its metabolic repertoire and regulation within a predictive metabolic mod...

Phenotype profiling of single gene deletion mutants of E. coli using Biolog technology.

Phenotype MicroArray (PM) technology is high-throughput phenotyping system and is directly applicable to assay the effects of genetic changes in cells. In this study, we performed comprehensive PM analysis using single gene deletion mutants of central metabolic pathway and related genes. To elucidate the structure of central metabolic networks in Escherichia coli K-12, we focused 288 different ...

Identification of novel metabolic interactions controlling carbon flux from xylose to ethanol in natural and recombinant yeasts

BACKGROUND Unlike xylose-converting natural yeasts, recombinant strains of Saccharomyces cerevisiae expressing the same xylose assimilation pathway produce under anaerobic conditions xylitol rather than ethanol from xylose at low specific xylose conversion rates. Despite intense research efforts over the last two decades, differences in these phenotypes cannot be explained by current metabolic ...
